Tim,
I don't have access to my main system at the the moment so could you tell me whether the problematic packages are installed using the WoA installer?

yes, all three of those were with the WOAI installer.

The reason we moved away from the WOAI installer was because it had a habit of overwriting entries in the aircraft.cfg file. I think that is what you are seeing. Your best bet would be to install manually.
