New at installing maiw packages. Instructions say that afcads are automatically saved in fs9/addon scenery/scenery folder. But actually I find them in a folder in my base fs9 folder called "addon scenery".
Do I need to transfer them to the other location for them to work properly?

Make sure your folder structure is set up properly.
Your folders for FS2004 should be from your root directory:
/Program Files/Microsoft Games/Flight Simulator 9/
When the installer adds files to your setup, it uses that string to locate the correct folders inside your main FS9 folder to place the AFCAD files.
If it looks in your Flight Simulator 9/Addon Scenery folder and does not see another folder named "scenery" it may be dropping those files inside the Addon Scenery folder instead.
Check that out and see if that's the issue.

My folder layout is correct but the bgl's are loaded directly into the fs9 root file instead of the fs9/addon scennery/scenery folder. I then have to manually move them to make them work.
