You might want to experiment with the options you see when you double-click after making the polygon.
Like I said earlier, it takes a little getting used to.
And if (God forbid) you ever have to reinstall P3D, do install it somewhere outside the reach of UAC, like into a folder you create yourself ...

You open the AFCAD in ADE, and make a polygon around it - as small or large as you see fit, runway or the whole airfield.
I use it some to get rid of autogen trees on the runways.

For the first issue: in a subfolder in your ADE installation named "FSX", there should be a file named "bglcomp.exe". If there isn't one, search your system for it, and then copy it to that folder.

There is actually a duplivate airport scanner now that works up to P3D v. 6 included in Lorby SI's Prepar3d Addon Organizer.
In the Addon Organizer, go to Tools, and there it is. The output is a comma-separated file (.csv) that I open with Notepad++.

What I do in such cases (and also for FS9 sceneries) is that I open the scenery in ADE, recompile it to P3D, and then if there are buildings "lying around" like in your screenshot, create a .CVX file - an exclusion, so as to keep autogen away, and also flatten if necessary.

One (major) issue here is that many participants here have "real lives", meaning jobs, families, houses with attached gardens etc. etc., which sometimes takes priority over our beloved hobby...

Forgot to add something: in the bottom schreenshot, you can just make out a Huey directly over the T-45. It has just taken off from Minot and is on its merry way out to a silo. At least 3 others are on the way in other directions.

The thing here is that the WoAI installer will not work unless you have FSX or FS9 installed.
If you have P3D, then at least I have not been able to make it work.
Then you'll need the "decompiled" archive.
