While deleting some mAIW planes so I can install the new USN Airliners Part 1 I saw I have C-9's from Scott AFB. Are those planes still flying?

USAF VC-9C serial 73-1682 was retired earlier this year, I think the other ones are still active but will soon be retired.

The aircrafts based at Scott belong to the USAF... shall we remove those as well?

Not unless you want to.
There are installed as part of MAIW GREAT LAKES ANG I package. This series of 12 packages are not replacing any part of that.

If you wanted to be ultra up-to-the-minute accurate you could remove 73-1682, as stated above.

Your other VC-9's should be gone starting next year.

There are two remaining VC-9s left flying at Scott AFB. Only reason I know this is because I am SF and work the flightline from time to time.

AFAIK the last three VC-9Cs from 932AW were retired in august/september 2011. 73-1681 & 73-1683
moved to US Department of State as N681AL & N683AL since 09/2011. And 73-1682 was sent to Dover AFB AMC Museum by 18/08/2011.
