FSDS Compiler Question

Hey guys,
I have noticed that if I get an error message at the end of a compile sequence, I can close the error box and click 'start' again and it compiles. Sometimes this takes several tries but eventually it works. My question is: does this affect the model any way? It doesn't seem to.
