is it possible to have an airport/airbase that uses two different frequencies for the same job i.e. two tower frequencies at the same time?

Absolutely yes.
There are a lot of airport (default) with this feature. For example, have a look at KLAX.

In real life ,Yep .Check out KDFW and their more than 2 freq's !!
