Is there anyway to hide a stock airport, such that FS9 will only recognize the addon airport?
Specifically I'm recreating Bergstrom AFB, and I want flight simulator to recognize the new airport and not the stock Austin Bergstrom Intl.  I know I can't delete the stock airport, but is there any way of modifying the scenery.cfg file to possibly solve my little problem?

No I don't think that you can. 
What you can do though is create a wipeout bgl with Sbuilder, a VTPX, file, which you then load after the default scenery and before your new scenery. This is normally accomplished by adding a '0_' prefix to the VTPX file.

Stock airports can be removed visually if they are loaded into a tool such as ADE and then everything is deleted and excluded.  The resulting compiled file can then hide everything.  However it is not possible (other than by hacking the stock AP file) to remove it from the FS airport list.  However if you want to re-use the ICAO and just replace the airport facilities and buildings then that can be done.

It is quite easy to do. You have to de-compile the bgl remove the offending airport and then re-compile.
Whilst this can be done i am not sure that it is wise, as if you do more than one bgl or even if a number of people do it then it could become a nightmare to keep track of the original bgls in case of a problem.
