I went in and was editing my KJFK AFCAD which I got from William morgan's FRF studios, but when I zoomed out to see how it looked I got this for runways 22R/4L and 13L/31R, I didn't go NEAR them!!

Most likely, nothing happened. They are probably like that on purpose. If the scenery designer is using his own custom textures and scenery models for those two runways, then he doesn't want afcad to draw a runway object over top of them. So all he put in the afcad for those two runways are the raw runway taxi links so that AI traffic will be able to use them properly.
The scenery files probably contain the objects for those two runways.
If that is not the case, then they might have been deleted accidentally. No biggie, you just put them back in there.
I've worked on that AFCAD before and it's never been like that so its not a texture thing. Getting deleted by accident is the most logical conclusion but I don't know how it happened, and I don't know how to re-add the runway to be exactly like it was before accidental deletion, lol I even tried to system restor my whole comp but that didn't fix it. GRRR!!!!
Lesson to all, one that many probably already know: ALWAYS back up things before you work on them, no matter how small your changes

Since the AFCAD was a part of the FRF package, you should have a backup already, unless you just move in the package rather than copy, in which case re-download and there you are with a backup.

Edit: Of course I mean for you to examine the backup and make changes into your modified AFCAD to match, rather than start from scratch.
