I'm pretty sure I recently saw a post regarding clouds showing through trees/buildings etc, but no amount of searching lets me find it.
Can anyone point me in the right direction please.

Wow that is very visual. Sorry but I don't think I know about this, other than the well known FS9 limitation with transparent textures.
I am wondering whether this is a case of that that shows up due to the very low cloud base.

I encounter this problem fairly regularly when I first start an FS9 flight session. It is easily resolved, at least on my setup, by simply resetting the flight [ctrl +] or option under the flight menu. This issue is most prevalent at high altitude airports for me...
